website security: Analyze the possibly compromised content and remove if necessary

I run a web hosting service and have experience dealing with php malware. I can look through those files and clean them out, but if this is a compromised site, there may be other files that the scanner may have missed. The only way to really clean a WP site is to do a fresh load of WP, all plugins and the theme, unless you want to spend a fortune on cleanup by having ALL site files examined.
