Apache POI java libraries have support for signing MS office documents and reading and writing PDF's. I don't know how well it will work in terms of reading a PDF, signing it, then writing it back out with this library but if you want J2EE I think it is probably your quickest solution. If you have other libraries in mind I'm sure I can work with them as well.
