Arduino (Atmega 128 chip) Timers Problem

I use Atmega 128 chip. I'm programming with the arduino ide . I get PCM audio from Timer 2. From Timer 1, I get frequency output (square wave 50% duty) at different intervals. But when I run timer1, serial and other functions are disabled (buttons, etc.) Timer1 continues to generate frequency. But other functions are not working...
